Sorry, probably a dumb question. But on to the next worry, on my 2005 it has what the fly wheel bolts too and on the engine i bought it doesnt. And idk how to take that off. Is it a puller that needs to take it off?
It's an adapter plate. Puller or good pry bar. One thing you don't need (or want) to do is remove those other 6 bolts holding on the crank/flywheel adapter. That piece is machined and balanced with the crank.
#4 in the lower picture is the ICP sensor, on the newer engine that sensor is on the right side valve cover, a much easier location when it needs replacing.

Got YouTube? There's a lot of how to vids on this. Alot easier seeing it than me typing it. Look for Srmastertechs or Dieseltechron's videos.
As far as pushrods go, I'd buy the new updated ones from Ford. They're slightly shorter to help eliminate chances of binding. But if you're using the old, check first for straightness by rolling them on a flat surface before install. You aren't the first to put them back in in different order than they came out.

Please clarify. Rocker boxes or rocker arms? Actually, to that point, yes and yes. The rocker box issue you've already crossed that bridge with regards to your high pressure oil rails not bolting up. The 2003 engines use a metal wavy spring type metal rocker arm pivots while the newer 2005 engines use plastic pivots.
Since we're on the subject of differences between model years, the 2003 engines use a deeper piston "dish" with a slightly longer glow plug than a 2005 engine with the shallower "dish".
