Bed Rust

The only rust in my pick up is in the floor of the bed. I have a few spots that are completely rusted through about the size of a quarter and the rest is deep pitting. I plan to ultimately have a spray in liner but I didn't know whether I could take it down and fill it or cut it out and patch it.
