I would not run long tubes, too much fitment problems underneath. If you are going to lower your truck, they are going to drag on everything. I would run shorty headers and the stock y -pipe.
With a 3 inch exhaust, it will be loud. I am running a pair of Dynomax VT mufflers on a set of hedman headers, true dual 3 inch pipe with H pipe on a 460. They were the quietest free flowing mufflers I knew of. That being said, the truck is loud. it sounds great, but you can hear me coming and going.
I think you will get lots of opinions on what sounds best. I recommend listening to youtube clips and listening to trucks around town. Borla, mangaflow, Dynomax all make good products at different price points and all have different characteristics.
I have a Magnaflow copycat, driving around normally it's pretty quiet. Gets loud when you put your foot in to it. But that rarely happens. No drone, crusing I can't hear the engine or the exhaust. I love it. Makes nose when you want it to and that's pretty much it. I have 2.5" pipes off the headers with a short 3" tailpipe.

Franklin. Is there a certain brand or PN that will fit the stock Y pipe seamlessly???
When considering exhaust, there are a few questions that need to be answered prior to your decision.
1. Does the state that you register in require emissions testing.
2. Do you have a performance engine that requires full flow exhaust.
3. Are you willing to have the exhaust tuned to the requirements of the engine.
I have an 83 F100 with 302 and AOD
I have installed edelbrock intake and Holley carb
It is not a "performance" engine but that is not out of the question later down the road.
It seems logical to put on headers when I upgrade the exhaust, which is my next project.
I live in texas so a truck this old does not have emissions requirements. I have already removed EGR system when I did the intake/carb

If you put on headers, avoid long tubes, just not worth it. I didn't really see ANY improvement from stock manifolds, plugged up exhaust system with 2 destroyed cats, to long tube headers and dual 2.5" exhaust. When I saw a massive improvement was the 2.5 dual to 3" single exhaust system. I don't really think headers are worth it for these trucks. I also saw ZERO MPG improvement from the headers.
