Okay, after screwing around with it, here is what I have...
Brown wire- off 0V, start 12.4V, run 12.4V
Red wire- off 0V, start .1V, run .2V
Trying to start with brown wire on I and red wire on S... No start.
Trying to start with brown wire on S and red wire on I... Start and runs but starter stays engaged until brown wire is removed. Ignition switch shuts truck off with brown wire on either side now.
So my determination is the red wire is the ignition switch and the brown wire is my constant keyed power. This means my red wire is not working properly.
Where would I get the power for the ignition switch?
I know that you said that the alternator isn't wired yet but if it was wired, I would suspect a bad diode in the alternator feeding power back to the ignition.

Yeah, this is most definitely something wired wrong on the ECM side. The alt is not wired at all to anything.
