The rubber things there are airbags.
Those shocks are some fancy ones with a reservoir, also not sure if they've been moved. Judging from the disc brakes thats a newer truck.
Generally people don't take out the rubber bump stops. Over time they break down and fall off.

Here are a couple of pics of that shackle reverse kit halfway installed. Please excuse the rust. I just now had time and place to get going on it again. You will need the extended center pivots as well. If you lift it, it will camber the tires without them. Got to do a little welding to install them. Wasn't bad.

Yeah, but you are not missing those, those are air bags that someone added to that truck. What you are missing is just a couple of small rubber blocks that mount to the frame that the stoppers rest against during overload.

there is no easy way, you just need to take your time. i have found it helps to set the ubolts loose so the axle just barely touches the springs, then move the axle forward/back by the wheel until you fell it seat in the hole.
