Sounds like some pre-ignitions issues. If your are running 87 or 79 octane fuel, step up a grade. If the tuner is trying to create more h.p., it will advance the ignition and with lower octane gas, you will get that chatter.
If it has multiple settings, try a lower aggressive setting to see if it helps.
