I want to take my 2006 Ford F350 automatic locking hubs and switch them to manual. Is this possible. Also, if I have to keep my automatic hubs, do I have to get them from Ford, or is there another, cheaper source?
Well, if it's not vacuum, then what could it be? What could cause my four wheel drive to die for a period of a few hours then suddenly kick back in and work?

Yes. You will need to cap off the vac lines. Warn is a popular manual hub choice.
IMO Id get the autos working again, but thats your choice. Does your heat come out of all ducts or only the defrost? If the later you likely have a vacuum leak and/or the hubs need to be cleaned and re-greased as mentioned. Both of these problems will cause the trouble your experiencing.
Have you heard the vacuum pump under the hood priming? Most of the the time the issue is supply hose from vacuum pump to hubs cracks causing a leak.
Look at those lines closely. Think there is a axle hub seal that may leak also. As suggested above you can try cleaning/lube hubs.
Google Warn and also Mile Marker. These are both great manual hubs.
You have to cap vac pump or the line down at the hub.
If you don't your vent defrost floor changing function won't work inside.
Last time I checked national auto parts stores have them in stock
There is also a vacuum and electric switch(the name of this switch escapes me at the moment) mounted somewhere near the radiator that can go bad.
To answer your original question, yes there is a very nice kit from Dynatrac, a little on the expensive side but very high quality stuff.
