No worries. I do the same thing and I actually went back and started from the beginning again this morning just so I could remember where we were at with it.
Well this is frustrating, because you could have bought AE twice over for what the IDM likely costs you at the dealership.
Sound like you nearly have everything checked.
Here is my one suspicion. Did you end up changing to the SD valve cover gasket harness?? If so, I think its a great idea, although not such a great idea in the midst of a issue like this. Ive read a couple threads where guys have tried to make the switch and got one thing wrong, or didn't get the grounds connected quite well enough, and caused a no start.
Anyways, I would recheck your wiring for the new Valve cover gasket harness's and make sure you dont have this fixed, but just don't know it.
I put original cover gaskets on it. I like the idea of the superduty, but with the issues didn't want to make the change. I just got done testing the injectors and glowplugs via the harness thru the gaskets. Also the harness from idm to the gaskets.
I just got back from getting the cps and will be putting it in yet tonight. I don't have much hope but gotta try.

Got the new "FORD" cps in, waited for the glowplugs to warm turned the key and VARRRROOOOMMMM. It started! Now it has a miss and makes no power but it runs.
After it warmed up it quit smoking so I believe an injector isn't squirting for some reason. My next step is to see which cylinder it is.
And you can believe I will be complaining to the dealer about missing the cps issue.
Yeah, I'd be a little upset with the service department at the dealership. They were telling you that you needed to spend $1k on injectors when you just needed a $40 CPS.
I'd be looking at the wiring connectors at the valve covers first. Especially if you had to replace the pigtails when you were working on them. If you replaced the ones under the valve covers, I'd look at them too especially if they were Dorman brand. Someone here recently had one that was wired wrong right out of the box.
Edit: wait a minute. You haven't run it at all since you replaced the IPR have you? It may just have air in the HPO system. I'd let it run a while first and see if it smooths out. It may start hard and run funny for a while until it gets the air out of the system.

I did use the Dorman's. Maybe another bad generic part?!
I was careful to wire the pigtail correctly but maybe I got it wrong. I think I'll go back to the idm connector and test right to the injector connector. Should prove everything wired right or wrong.
I would think the dealer would be able to test for a bad cps, or pcm, for that matter on there nice high dollar machines. Leave me with little faith in the "wonderful" dealer.
If it seems like it is running rough even after it starts, then I wouldn't think it would be a bad idea to do as you've said and ohm them out. Be sure that you're getting the connector turned the right way so you're sure the right wire goes to the right pin. As I recall though, the issue wasn't the pigtails so much as it was the harness that goes under the valve cover that was jacked up.
Probably not a terrible idea though to be sure that the pigtails are on there right. I usually do them one wire at a time with the old one on there just because I don't trust myself to get them right if I cut all 5 wires loose at once.
