When I change a water pump, I use a Sharpie to draw an outline of the pump on the box (using the new pump as a template). I then take an awl and punch a hole at every bolt location. Then when I remove each bolt, I place it in the box in it's corresponding hole. Helps me keep their locations straight.
This info probably doesn't help you at the moment but maybe the next guy will use this trick.
Install each bolt about one full turn in the order you think they should be. Then simply check the gap between the head of the bolts and the body of the water pump, they should all be even with the same gap. If one looks too long or bottoms out swap them until they are even.
