I corrected you on the trans, saying it was either...depending on where the shift lever was located...a Ford-O-Matic 2 speed or an FX Cruise-O-Matic.
The FMX wasn't introduced until 1969. The original P/S pump is an Eaton, that has its reservoir bolted to the top of it, or remotely mounted on the fender apron with A/C.
The Eaton P/S pump (there are 4 different versions) was installed on 1953/64 FoMoCo Passenger Cars and 1965 Mustang's w/a generator.

You will care about it if you replace the trans pan gasket and filter. 1965 Galaxie 289 either came w/a C4 (11 trans pan bolt holes) or FX Cruise-O-Matic (14 trans pan bolt holes).
FX/FMX use the same gasket, but the filters are different. C4 gasket and filter are not the same as either the FX or FMX
1965/77 Ford P/S pumps are basically the same, have a steel reservoir. The P/S pressure hose threads onto the pump.
If the '69 Mustang has a 302, its P/S pump mounting brackets will work on the 289.
Is the pump still mounted to the engine, or is it off the car? 1969 Mustang 302's used three P/S mounting brackets, front & rear support brackets and an adjusting bracket.

The short answer, if you are just interested in the pump fit-up, is that the '69 pump probably will bolt on to a '65 289, as long as the pump in question came off a 302. ('68 was the last year for the 289).
There is no definite answer to your question, due to there being so many variables. As Number Dummy said there are a number of different brackets, pumps, pulleys, etc. that all have to match in order for everything to work correctly. And don't forget that the water pump pulley and the alternator brackets all come into play as well.
