My right rear window works when it wants to. I changed the master switch, didnt fix it. So I swapped the other back door switch and still nothing. Now when it does work, I only have down,no up. I removed the panel and ran 12v right to the window motor and it functions beautifully up and down. I'm stumped!
I would start with a good wire diagram. The Haynes manual for my 2002 has a pretty good window switch diagram in it. I would start at the master switch (even though you just replaced it) and make sure you have power going to your rear switch (both up and down). If you do confirm that power is going to your rear switch, check to make sure it's actually getting there. Keep going from there. Basically start at the beginning and trace it to the end. You'll find your problem.
I had an issue with the same door. It ended up being a chafed wire inside the loom which is visible when the door is open. Mine would work 100% of the time if the door was open and about 50% of the time when the door was closed. Pull the loom back and look at the wires for any which may have the insulation worn on them.

Fixed mine a few years ago. Same thing was happening with mine.
