So after getting the new rad buttoned up last night I finally took her out for the maden voyage to pick up pizza. The truck feels like it has zero power and was doing a little bit of shaken at 40mph. It also was putting off a bad rubber/grease burning smell from the passenger side. The truck has been sitting under a tree for almost 3 years and a mouse made a home on top of the block with the hood insulation. So I'm thinking the smells are all the crud and crap burning off and the brakes being used for the first time in awhile. But does any of that sound like a warning sign to something I should check out?

Not sure what all you did to get it running, but after 3 years I would question the fuel system. I would run some heavy doses of diesel fuel system cleaner. Or pull the fuel filter, fill it with ATF and put it back on. Run the truck for 30 seconds to get the ATF in the fuel pump and let it sit.
It did seem to be slowing down a good bit when I was coasting and I probably should pop the wheels off to check the brakes.
I put a new fuel filter on and added some desiel clean to it and the tank and haded about 8 gallons of fresh fuel. I need to add a full tank a fresh fuel too get that old **** out. I also just replaced the radiator but I wouldnt think that has anything to do with the power or smell. It's going to be nice this weekend so i can get somethings done to it and spray the engine down with simple green to clean of the grime.

I've not had great luck doing this; it works for the dirt and such, but not super well for the 1/4-inch-deep oil deposits you'll end up finding.
For those, I use Gunk Engine Brite, heavy-duty gel formula. That, plus the SG and water for a rinse usually gets it looking quite nice. Without having to clean and clean and clean.
Quick update after driving it the next day. I noticed a small wet spot in my driveway in the mornign before going to work so when I got home later in the day I fired her up and took the truck for a spin. It was pissing out coolant all over the place. I first thought it was a transmission leak because it was running down the lines but it turns out it may be coming from the T-Stat housing.
I pulled off the alternatore a VP then the Houseing and the gasket ripped in half when i removed it. I haven't had a chance to put everything back together and refill with coolant but I'm hopeful. I also found that I need to replace my belts and fuel line hoses while I'm under there. Everything has a little dry rot on it.
