On my wife's truck we are dealing with some issues, that seem fuel related.
What can anyone tell me about the system, ie:
Is there only one fuel filter,
How many fuel pumps, is the riser pump considered in that number,
Does the engine need to be running when you open the water seperator valve/drain,
Any other places i should look for obstructions,
How often can dirty/bad fuel be with a diesel?
The stock trucks have 1 fuel filter, and 1 fuel pump. Both located on the top of the engine.
What are the problems you are having? The "showerhead" strainer in the tank can rot off, leaving you running out of fuel at around 1/8-1/4 tank showing on the gauge.
In over 20 years of driving a diesel, I have never had a problem with bad fuel.

Is the "showerhead" strainer part of the return fuel system?
It started on a hill at 1/8 tank, she was driving and it felt starved for fuel and no power, computer was still reading because it would downshift till 1st gear and stall. But then after getting fuel in it and changing the fuel filter still had the same issue, till eventually it just wasnt starting "too rough of a start" 70degree weather.
Check oil level (Just to be sure, these engines have HEUI injectors) and check if there is fuel in the fuel bowl? You can use a cheap tire pressure gauge to check fuel pressure while cranking. It needs to be at least 15-20 psi to start.
The showerhead is on the supply side in the tank. As Phil stated check the fuel pressure at the schrader valve on the fuel filter housing. You can use a cheap pencil type tire gauge for this. 15-20 lbs. while cranking the engine, around 70 lbs if the engine is running. It could be the fuel pump is crapping out.
I'm sure one of our sponsors has a mechanical pump. be sure to get the 3 hoses and the washer. it seals the pump to the lines very important.
mine went out on the highway. lucky for me my wife was very accommodating. so I took the chance to do the electric fuel pump. it basically copies what the super duty 7.3 uses, including the stock super duty pump. worked great till I ran out of fuel and burnt up the pump!!!!! ooops. but you're going to go down a different road doing that.
It has been posted here that one company (Carter?) makes the replacement pump, and it is repackaged for different sellers. The advice was to get the cheapest one. I have yet to replace one, so I don't have first hand knolage of this though.
