I'd try dropping the DPF and blow out as much crap as you can with a shop compressor preferably after a regen (less soot to keep things stuck together). That'll buy you some time if it's actually bad. I got a half of a small sandwich baggie of black ash out from mine at 30K miles. Miles between completed regens increased by 50-75 miles right away.
right now it is in limp mode in my driveway, if I pull off dpf and blow it out, is it possible it will come out of limp mode?... fixing thermostats is a given, however, if I am going with the dpf/egr delete, not sure how much time and money I want to spend on the egr. would it be safe to drive to and get emissions with it the way it is now. providing it will pass that way. I'm assuming it will because more than likely it was stuck 6 months ago and passed fine.
I was just re-reading what they quoted you, crazy numbers, 425 to replace thermostat's.
Two big issues I see on your list of codes is stuck open stat and stuck closed EGR, they go hand in hand during a regen.
I thought it was high myself. think thermostats run about $40. EGR valve about $250-300. might be a good idea to pull out egr and see if I can clean it out before buying a new valve as I wont really be using it.

Just dropped the truck off at a diesel performance shop, He said its possible that with bad thermostats it is not getting hot enough to open egr valve. he is going to get his own codes before he does anything because he doesn't want to just take fords word for it. If he needs to fix everything ford quoted me on, it will be about half the price. I can live with that. I'm hoping the egr is still fine saving me some more money. Him and another place I got a quote from both said for me its probably not worth doing the delete because of the emissions tests every other year and the fact that I only put about 3000 miles a year on truck. so I'm hoping this finally fixes my issues for awhile.thanks for everyone's input on this.

Replace the Thermostats and the EGR and the housing for the EGR. The housing will break upon removal so just get one.

Once that is done drive and see what you get. When you drive it get it good and hot and keep it running till the regen is complete.

160F is aprox 1/2 the way between c and center of the guage.

You need to delete and tune. Then you need to either find a way to clean or replace the DPF before you put it back on for inspection. Any shade tree guy can do the delete. An experienced shade tree guy can do the stats.

My tuner shuts off the EGR so I don't know that you will get any problems if you use an H&S or Spartan tuner, but you will need the EGR working to pass inspection. That may take a higher level of mechanic. Lots of mechanics on Craigs List saying the can repair these trucks.

Now since it hasn't been mentioned I will remind you that mucking around with the emissions is a federal crime. I've never heard of a private citizen being charged but given the current political situation in the USA I would not be surprised if it happened. The max fine is either $2500 or $25,000 I'm not sure which, but you can Google the clean air act and find it. It may also be a state crime. So from one outlaw to another; the improvement in how my truck runs is worth taking the chance. I'm just saying. Hope this helps you.
