iv no idea how the others are (i think the oem ats is tight though and sits right up over the left side real hard for some reason) but here is my banks setup;
intercooled 2nd gen (latest) sidewinder banks.0% issue working around engine.for some things some pipe might need to come out but that's easy enough and hasn't happened yet.
My ATS 088 is easy to work around, as is the old banks. Looking at F250s pic i would say there is plenty of room around the sidewinder. Furthermore it is speculated the the sidewinder kit may be the easiest to build off of as far as using an aftermarket turbo.
running my new to me f450 home,i noticed it was more quite though than my truck.i noticed it has the thick oem sound deadening.does that show up in my pic.........
yeah.see it here:
(this one was originally white as you can see.)
^pretty hard to beat working around an n/a.
but,what little extra effort there is,is trumped all to heck with all that extra nut lol!
i added a layer there over the hood liner because that was starting to brake apart in the middle.that'll hold it.
Here's some good pictures of the Hypermax system courtesy Tom (85-6.9L). Interesting item on the Hypermax is it allows you to keep the factory air cleaner:
I wouldn't judge a Turbo Kit based off of how easy it is to change things like GP's, that's a once in tens of thousands of miles sort of deal. However, I would say the that the ATS 093 kit is probably the worst, only because of the #7 cylinder. However, the extra 15 minutes that takes is hardly worth buying an inferior turbo.

I can see were you are coming from.
Who has the best turbo kit? (from a horsepower/mileage standpoint)
I got a factory turbo and a banks and they are about the same, from the working on point of view. the banks is a little better because you don't have to take the air box off every time to work on it.
