At least I think is what the OP is talking about
MTdewX is correct. The bolts have all been cut and removed. On the driver side both manifold bolt nuts broke the first turn. MY new bellowed up pipes came with all new hard ware. This one shank of a bolt is solidly stuck inside the mainfolt. I am about to cut the manifold around the bolt ant break out the welder. Cant think of what else to do to get it out.

If possible, you might just want to remove the manifold. But I suspect if the bolt holding the up pipe to the manifold is rusted in the manifold bolts won't be easy to remove either.
You need to get heat on the broken bolt, oxy/acetylene torch would be best. You might be able to melt the bolt out of the manifold, if you are careful. I would NOT cut the manifold.

Spray all the manifold to head bolts with PB, or your favorite penetrating oil and either start the truck and let it get warm or apply heat to the bolts. Spray again and try to remove the bolts. If you remove the inner fender liner you will have a lot more room to work. With the manifold on the bench it will be easier to remove the broken bolt.

Well after many frustrating hours trying to get this stubborn broken bolt out, I ended up taking the cut off wheel and making a cut through the manifold straight into the bolt. This allowed me to then tap it out easily, the next step was just as much a pain as the whole job. I took my wire welder and filled in the small gap I made. Grind it down and make another pass. Afterwards went and finished the up pipe install. Now I know how much those leaking up pipes were robbing me of. The throttle is now so crisp. The exhaust sound in the cab{ i thought it was super loud due to a straight pipe } is now quieter. I wish I had done this sooner but never really knew they were leaking until I got my chip and the then soot showed up. I really did not want to have to cut into the manifold but it turned out ok, so far. I will definitly keep an eye on it to make sure it holds up.
