Water-in-fuel warning issues
My 2006 F-250 6.0 has been having issues lately where the Water-in-fuel warning has been coming on and shortly afterwards, it will lose power and die. I took it in to the dealership and they said it was a low pressure fuel pump and the batteries. After paying $1200 to get the batteries, fuel pump and fuel filters replaced, it did the same thing again within two hours of having it back. I can restart the truck and it will run fine for a while before it will do it again. I took it back to the dealership and this time they said two injectors were going out and that there was mud in the tank. The cost to fix this would be $2500. I decided to pick the truck up and see about fixing it myself instead, and while driving it home, the warning came on again so I pressed the reset button and and it will continue to drive as long as I reset it every time the warning comes on. It seems to me more like a sensor or computer issue than mud in the tank or injectors since it doesn't run bad all of the time, but only when the warning comes on without being reset. Does anyone have any idea what this could be before I have to pay $2500 to the dealership with no guarantee it will fix it?

Specifically what reset button are you pushing? BTW - there is only one fuel pump (so you don't call it a low pressure fuel pump).
If there is crud in the fuel tank, it isn't hard to pull it (if you want instructions to do so we can help you). Plugging fuel filters certainly can result in low fuel pressure and ruin injectors!
