Drop ins cover the entire bed its just a question if you want over the side rails or under the side rails, the front of the drop in bed liners by cab always goes over the rail unless you cut it off. It's up to you if you want a "plastic" removable liner or a more permanent sprayed on or roll / brushed on liner.
Drop in liner advantages: Can find for cheap or free used on local CL cause a lot of guys don't like them. Cheaper than a professionaly sprayed on liner. Can install yourself w/ a couple of sheet metal screws / bolts for over the rail or drop it in & tuck under for under the rails. Usually around $150 (or less) new @ most automotive parts stores.
Drop in liner disadvantages: Under EXTREME weather / temp conditions they may deform, warp, buckel, or crack. They trap dirt & debree underneath & s/b pulled out 2X a year to clean it out underneath (I used to wax the bed & reinstall). Many claim they promote rust / rot of the bed faster.
Spray / brush / roll on liner advantages: Clean install if preped properly & doesen't chip, flake, or peel. Brush / roll on cost because it can be DIY if you have the time, space & ability to do the job & don't mind getting messy. Pro spray on can pick color & you just drop it off & pick it up. Can be easily repaired.
Spray / brush / roll on disadvantages: Only covers what you have, thickness determines what it can hide. Spray- cost, down time, scheduling, because someone else has to do it or you have to have the time, space, ability, & equipment to do it yourself. Brush / roll on you have to do everything prep, mask, do, cleanup. If the job is not preped correctly it will chip, flake, & peel DIY or fly by night pro.
Ask around for people who have each in your area. If you find a Pro to spray one in ask for customers names that he's done. Then call them & go look @ their trucks. Also find some that are a few years old.
I think a drop in is what you are looking for right now & that should work for you for now. My $.02

OK so here's what one of the wheel wells looks like. It's pretty dented. I don't think spray on will work because it will be impossible to sand this down. Truck bed | Flickr - Photo Sharing!
I have a dent in my wheelwell almost that bad. Only dent in the truck, was there when I got it in 2000. My bed's all scratched up, I'm going to try out the diy version someday, won't be that big of a deal to work with the dents. Just fyi I guess, I agree with Joseph, its doable if you want to go that way. Never impossible to sand down, maybe a little more of a pita..
jack up the back end pull the wheel & put it on a jack stand then beat it back from the wheel sid to some "normal" shape. prep the bed w/ a roll loc disc set up or those black fiber wheels just try not to strip the paint off. can use a sander w/ scotch brite pads to rough it up, it just needs a tooth in the bed to grab the material being applied. would not go much coarser then 220 grit sandpaper if you go that route. bed floor looks kind of wavy too, not much you can do about that w/o pulling the bed to beat it back from underneath. if you take it to someone bang out the wheelhouse, clean the bed w/ a good cleaner/pressure washer & rough up/clean up the bad areas so they are spending less time (and you $$$) on these areas. good luck.

DIY roll on type bed liner.
The only issue I had is w/the two coats is says on the box. Its not durable with only two coats. I had to put 4 for a good quality liner that was thick enough to handle use.
Once I had on 4 coats, i had no complaints.
