Seems like we've been over this before. If there was a factory alarm, I'm pretty sure it'd be mentioned in the Owner's Manual, like these two features are. But it's not.
We have indeed. NO factory alarms on '99-07 Superduty. Only Ford branded dealer installed alarms.
What security box? I am not sure what you are asking. But that won't stop me from going on and on with an answer.
What trim level is your truck? XLT, Lariat, something else? If it is Lariat or King Ranch or Harley, then it has keyless entry. If it is XLT, it might have keyless entry, because that was an option.
It seems like you have keyless entry, because your lights flash when you close a locked door. But if you have it, then you should have a 5 key pad on your drivers side door, and apparently you don't.
You can download a copy of your owners manual and it will tell you all about the keyless entry, and how to program new FOB's. (a fob is the thing on your key ring with buttons that you push) Your truck will tell you if you have keyless entry, if you follow the FOB programming instructions, and it responds. If it sits there acting dumb, then it doesn't have that option.
It is also possible that you have some 3rd party alarm or keyless entry. Look around under the hood and under the dash for signs of added modules that don't look original.

I did not realize that if you locked the doors and then closed them that the lights flashed. That was throwing me off. So you probably do have keyless entry.
One way to make sure is to follow the procedure in the Owner's Manual to program key fobs. If the locks cycle when they should it's certain you have keyless entry and just need to buy fobs. And you can probably get a stick on keypad also.
Not to take over the thread or anything but my 04 has keyless entry and lights flash when a locked door is closed also...it can be locked manually and still does it. Also when you disconnect the positive cable from the battery an "alarm" (not the horn) goes off and stops off when completly disconnected but i have seen no sign of a switch or anything under the dash

My '06 only flashes the lights if it is dark outside. When the automatic lights sense that it is daytime, they don't flash.
Ok so I got my new key fob in mail....programmed it and bang keyless entry...but when I hit the lock button the horn honked...so I thought maybe it had an alarm so i hit the red button an ban alarm too....
Keyless Entry works like this: hit the lock button once and the doors lock. Hit the lock button a second time, and the horn honks once if all is okay. The horn honks twice if a door is not closed.
The red button is a panic button. It is not an intrusion alarm. It is used to set off the horn if you feel threatened, to call attention of others for help. That is not an alarm by my definition, but you can call it what you want I guess. Guaranteed it will not go off honking if someone breaks your window or jimmies your door.
