I removed the old modulator valve. As the bracket loosened, the valve started to come out with it, as though it was spring loaded. When fully removed,there is a steel rod sticking out of the hole.
The rod is about an 1/8" dia. and is located at 12 o'clock inside the hole where the valve goes into the housing. The rod moves a bit in the hole, but will not go back in far enough to get the new (or the old ) valve in.
I took the rod out so I could drive the truck, but it makes me nervous to leave parts out.
Any tips on putting this rod back in?

When the old modulator came out, the pin was not centered in the hole that the modulator goes into. It appears to be in a separate hole, at 12 or maybe 1 o'clock, inside the main hole.
Is the pin supposed to be in the modulator and centered in the hole?
I've never replaced one of these things.
I should add that I bought this truck about a year ago. The previous owner apparently was not mechanically inclined. Among other things, he put the thermostat in backwards, drilled holes in the air cleaner housing, etc. It could well be that he put this thing together wrong also.
There is a valve in the modulator hole in the transmission case.
This valve has a bore the pin fits into.
It is not a tight fit.
Insert the pin into the hole in the modulator then install the valve.
I found this picture for a C4 but it is the same for the C6. It shows the valve in the case with the pin fitting loosly in the bore that is in the valve.
