This is getting old, I've replaced the shocks, sway bar bushings, and lubed the the slip joint. I'm only getting the clunk when I brake. I can feel it in the floor-board on the drivers side. OK..... I tried the wd40 with no luck, but I did find I only get a clunk when braking after I have turned the steering 1/2 turn or more to the right or left and then returned to center to brake.

I had my mechanic friend replace my ball joints, and shocks, ( we bartered), had the same problem. He said it was the clips on the brake pads rubbing on the caliper. Still have the issue, I will try some wd-40 on it.
Well bud, if it was the same problem as mine, i'm sorry to hear it. Try this. With the truck running, turn the steering wheel back and forth and see if you can hear the clunking noise. I found mine, the steering gear box had worn out, creating a slap back and forth on the shaft, transfering to the frame, and then my feet. Hope this can help.
Another thought is the upper joint for the swaybar end links. I was going to just replace the bushings for the bar (lower part), but the joints that bolt to the frame were shot too. I replaced my end links and all my "thunks" are gone.
I had the same issue and the wd40 as well as everything else I tried did nothing to fix it. Turned out being the spring eye bushings. Seems the manufacturer of my lift uses poor quality bushings. Air hammered them out 1 at a time. Fixed!
I have the dreaded thump on my early 99 as well. I know mine is the upper sway bar bolts to the frame. I have tried two different brands and tightened them many times. It always comes back on the drivers side. I tolerate it until I can't any more and slide under and torque em again. I have tightened them so tight that I acually broke the hardened stud, but to no satisfaction. The thump always returns....welded?
I had the same problem last year. Always had a loud clunk and could feel it under the floor pan. I ended up changing the track bar bushings because that had a lot of slop and were extremely rotted. After that, no more cluck and the steering felt a little tighter.

When you check your ball joints you are lifting the truck up by the axle and grabbing the wheel and checking for up/down or in/out (of top and bottom)?
I had a similar problem with my wife's 01 250 and it was bad ball joints.

You'll have a hard time finding this play by hand. Leverage is your friend... us a big pry-bar for the up-down test.
My brake-clunking issue wound up being brake pads, but theres lots of bits under the front of a SD to wear out.
