Yes, there is a difference between the manual transmission 2wd and 4x4 transmissions. The 4x4 drops down slightly at the trans mount and then drops down more where the front drive shaft passes through.
The 2wd cross member goes straight across from frame rail to frame rail.

it drops down about 2 inches on the passengers side where is mounts to the frame then it may drop 1/4 inch next to the transmission on the drivers side

On an interesting note, a 5 speed 4x2 crossmember and brackets from a '95 F150 bolts into my '87 frame and mates with the '90 ZF I installed. Not bad for keeping things the same, although they did change the spacing of the transmission mounting stud slots in the crossmember so I had to buy a transmission mount (isolator) for the '95.
Ya when i did the 2wd mazda5 to ZF 4x4 swap i found a mazda5 4x4 cross member just in case i needed it. I ended up using it. I think that the 2wd cross member raises the trans/tcase so much that it may contact the floor board. But i didn't try it. I still have the 2wd cross member sitting in the garage, along with a small block 2wd ZF that i can seem to get rid of.
