FYI, the short shaft on the end of the axle that goes into the lockout is called a stub shaft like you said. The other one hooked to it is called the inner shaft( long or short depending on which side it came out of.) Get all the grease cleaned off and there will be a stanmdard type u-joint connecting the two shafts( stub and inner.) Remove u-joint in normal manner, should have the locking clips on joint somewhere.
I'm getting ready to put the whole front end back together after several weeks of finals, being sick and other obstacles I've got spring break to get it together!
Now, does the knuckle go on before I put the stub shaft and inner shaft back in? I seem to remember that it did but this is one of the many setbacks of such a long lasting project, I can't remember
Is there anything I need to make sure that the inner shaft threads onto or attaches to at the other end?

Put the knuckle back on and the seal on the back of knuckle. Then you can put the stub and inner shaft in. it just slips into the side gear on the spider gears. You might have to wiggle it some to get it to slide in. Then you can put the grease in if you are going back with grease. Then put spindle on and finish up with the hubs and bearings.
