Most guys here will recommend a tuner that supports "custom" tunes for economy, towing, and/or performance. The "canned" tunes like those found in the Hypertech, Edge, etc. don't perform as well. I too recommend Mike at 5 Star Tuning. Look at the SCT X3 tuner with custom tunes.

The reuseable filter with the S&B kits are oiled filters, the dry filter they offer are disposable filters. Nothing wrong with an oiled filter if you don't over oil it.
If you want an aftermarket intake your best bet is to get the tuner and intake setup from 5 star so the tune is made to work with the intake. The SPD y-pipe is a good option to increase power just be aware you will get some flutter with it when using the stock exhaust manifolds.
