Another rough start up question

I have an 06 F-250 6.0 and something weird just started happening all of a sudden. I tried to start it up and the batteries seem really low and it barely wants to turn over. Once I start it, it runs really rough. I let it warm up and take off and it will run like crap for about 5 minutes and then it all goes away. It will run fine as long as the engine is warm, I guess it is probably injectors but what excactly happens to make it run good at warm temps (I don't know much and would like to learn). Just got an oil change also, so I know it is nothing there but I am confused. Took it to a shop while it was warm and they said they can't see anything wrong...... Is it ok to drive it on a 2 hour trip like this?? There is no smoke or anything but I have a feeling something bad is about to happen but I don't have time to get it fixed before I go on my trip.

Welcome to FTE.

Bad batteries can ruin an alternator and your FICM. Get each battery individually load tested.

Ok yeah I will get that checked out, I am just really worried about the rough start up. It is weird that the batteries and the sort of lope came at the same time. I don't know if it is injectors because the truck starts right up, it just runs rough with no power till it warms up.

Low battery voltage under load will cause your FICM to not be able to produce the 48V that your injectors require. It will be worse when cold.

Not saying for sure this is your problem, but the symptoms match AND you experienced battery problems.

Also get your alternator checked. The longer you wait, the more likely you will need an $800 FICM.

Oh - and check out all the alternator and battery wiring - including the grounds.
