Could be as simple as a bad fit with the chip. Make sure you seat it good and tape it in to hold it in place. Be sure to have the keys out when when messing with the chip and PCM.
Everything else seems to be fine. The HPOP is working correctly, I did some logging on that and it's jumping from 1100 cruising to 2900 when I floor it in 1 second running stock, at about 35% duty cycle. I ran an injector buzz test and cylinder contribution test before leaving the shop just to see if I could get anything to misbehave, I'm pretty certain it was this chip causing the problems.
A bad GEM will cause other problems like headlight, dashlights, dome lights, and most other electrical items, not working or working in odd ways. Don't know why the chip would have affected the GEM, but it may have. Hope you got it fixed.
It's not the GEM itself that's throwing a code, there are a couple of codes under the GEM system, one about the 4x4 solenoid and something else I can't remember. I hope it's fixed also. We'll find out soon enough.
