I am a big believer of the Magnefine filter.

I installed on my p/s fluid (tranny is already well protected).
I installed on the brake hydraboost line, but it can also be installed on the p/s pump return line. This is the small line from down below to the p/s fluid resorvoir tank (flow is from pump to p/s fluid resorvoir - so install filter in right direction).
I sucked out the old fluid and refilled a few times over a week to ensure clean fluid... then before refilling the last time, I installed the Magenfine filter.

Did I read correctly? You only installed one on your P/S and not your trans?
The tranny has a built in filter (in the pan) and the external by-pass filter. I figured that between the two, my tranny is well protected and the magnetic drain plug will capture the "metal stuff"... if any.
The p/s system has no filtration and I went with the plastic disposable unit for cost and simplicity. I drain and refill my p/s each year, so this is when I change the Magnefine filter.

At first, I was told that it flowed p/s fluid all the time... then now I have been tolds that it is when the brakes are applied... or if it is flowing, it is just less than the normal p/s return line.
I feel confident that since I am swapping out a quart of p/s each year and replacing my magnefine filter that I am well protected and with the mileage I drive each year and the city driving that I do (brake usage) that I am filtering my fluid... enough for me at least.
However, with that said... if I was to do it over again, I would install the Magenefine filter on the return hose (small diameter hose that conencts to the p/s resorvoir tank). The flow is from the pump to the tank, so install the filter in the right direction). This will give you more fluid flow and filtering capacity. I would buy 2" of tubing and just add it to the length already there. This way, if you had to remove the filter, you still have your stock hose and can just reconnect it to the resorvoir tank.
The filter is high-quality and built very well. There is a pressure relief valve built into it, so even if the filter becomes clogged, you will never loose p/s fluid flow.
If Ford approves this filter for their rebuilt tranny's... then it is good enough for me on my p/s system.
