03 Expy tailgate/nav upgrade

Hi guys, been reading alot and posting some but this seems to be my issues. First we purchased this expy 03 second hand from a good friend and the truck was VERY well taken care of, but I noticed that the rear tailgate window seal did not seal properly leaked water from the top. I replaced it with a new one from the dealer and found the O.E. to be smaller about 3.5 to 4 inches smaller that is where my problem was, the original seal fit good at the bottom by the latch but did not lay in the chanel up top, hence causing water to drip down and start to rust the area by the window latch. Would this be somthing that may be covered under a rust warranty or am I S.O.L. Second part is that I would like to remove the factory nav/radio and upgrade it and still retain the rear dvd and controls on the wheel, everywhere I look they say it can't be done. I would like to use a Pioneer or Eclipse unit with nav/dvd/goodies due to the fact that the factory upgrade is not worth it. Thanks Tony....swflbronco
