Removed my turbo today due to a misaligned Y-pipe which was leaking. I should have cleaned the turbo while it was off, but it had been functioning fine so I left it alone. After re-installing the turbo I took it for a drive and now I am getting alot of turbo fart when accelerating and letting off. I also get a MAF sensor low input fault code. Only other change I made was replace cheap parts store air filter with a Motorcraft filter. Could the MAF sensor fault have caused the ECM to default the turbo to a fixed position? I have never had the turbo fart issue before, truck has had an aftermarket OEM type filter until I replaced it today. Truck is a 2003 F-350 4x4 and has been updated in the last year to the newest flashes. I am debating if I need to pull the turbo and clean it or clean/replace the MAF sensor to eliminate the code.

Spoke with a Ford Master technician and he suggested I check and see if the turbo is stuck. He has had cases where a properly functioning turbo will stick after repairing exhaust leaks. Lack of exhaust flow/pressure had kept the vanes from being full open and after repairing exhaust leak turbo moved to full open position due to having full exhaust flow back. Dirty Turbo then sticks. I SHOULD HAVE CLEANED THE TURBO
I am going to pull the VGT solenoid to verify if turbo is stuck and then proceed down the cleaning path.

I would start by making sure that the MAF sensor is indeed plugged in and making a good connection. I pulled the plug on mine to do some tests and I think that might have been the code it set.
On the other hand,I was getting the turbo "fart" when the vanes in my turbo were stuck from extended period of vehicle not being driven.In which case the turbo was overboosting (40psi) and I snapped out of the throttle when I saw it on the guage. You may have two unrelated issues.
