I'd say I've read about 10+ articles on JBA headers being installed on Fords and 0 articles of Gibson headers being installed on Fords. I have never read or heard anything bad about JBA headers. I would go with JBA. I think you can get Ford Motorsports headers also and I think they are cheaper than either the JBAs or Gibsons.
I think going with headers is a wise move, just to get away from broken manifold studs. I put headers on my V10 at 25k miles.
I use to be in Jeeps ...the big name in headers for Jeeps was Doug thorley...He makes a hell of a "low end header for Jeeps but..I think he moved on to other things now and it is very hard to find a doug thorly header for a jeep But I have heard he does make them for the Fords and some chebys...I am looking to buy a ford again..so you might want to check out this site...I am not sure if he makes stuff for the newer rigs I have heard he does...here is a sight to check out... http://www.truckaccessorysite.com/do...rs/exhaust.htm
May decide to replace my manifold with headers. I have a 5.4L F250 and it seems that my only choices are JBA or Gibson. Which one of these are best?

I seriously considered headers on my truck, but since it's a 2003 with a 5.4 and has over 90000 miles on it the exhaust guys I talked to all told me I should only get them installed if risking new heads on the engine wouldn't bother me. Unless a modular is new or close to new, headers are an option, but if your truck has some milage I would recommend forgetting about it.

Why? I mean seriously, this logic does not make any sense. The heads should be just fine, in fact more often than not, headers lower the head temperatures slightly. The heads are unlikely to fail unless something goes wrong with the cooling system. I fail to see how a set of headers could be a negative thing in this instance.

My previous truck was a '97 F-150. Put JBA headers on it in the Spring of 1997. Sold the truck in fall of 2007. Zero problems and zero issues for the over 10 years I had them. I would definitely recommend JBA!

The Y-pipe was designed like that for one reason and one reason alone, to reduce or eliminate exhaust "Flutter" produced by the 6.8l V10 engine. 99' and some 00' SDs had a different y-pipe than the 01'-04' y-pipe because of customers complaining about exhaust flutter from their V10s. Ford didn't want to have different Y-pipes for the 5.4l and the 6.8l so they just stuck with the newly designed restrictive y-pipe to reduce flutter.
The Ebay Y-pipe works well and installs easy. Just cut the restricted portion out, fit the Ebay pipe in and weld it solid. I put one on my dads 03' 6.8l V10. The throttle response and low end power improvement was noticable to me. Well worth the price IMO and since you have the 5.4l you don't have to worry about flutter. The Ebay y-pipe will work well with your headers. I have Doug Thorley headers and y-pipe on my 04' 6.8l SD and they are great, they don't make a set for the 5.4l in the SD though.

Your exhaust guys don't know what they are talking about. 97'-04' modular motors are known for snapping off manifold studs and many having warped manifolds. Replacing manifold studs is no different than removing the studs to put on a set of headers.
Don't expect a big power increase with the shorty headers. I had the JBAs on my 97 F150/5.4. I couldn't feel any power gains & my timeslips at the track didn't change. The truck did gain a little mpg but the power gains are not much for the price. I never had a problem with the JBAs. No leaks after 75k of use & they are still doing ok. I sold my old truck to a friend so I still see it.
