The JL StealthBox was one option I looked at. The steps in the link PrPlayboy provided (Thanks!) was how I basically removed my old sub and sub-amp.
The key is carefully removing the inside, passenger-side panel in the cargo area (and having the right tools to do so).
I actually opted to go a little cheaper route and just got an external sub and a new single channel amp for my sub, which I tucked away in the cargo area where the old sub & sub-amp were. I also got a new deck, as the factory one just didn't have enough power to push my new components. The CD player hadn't been working quite right either, so I knew I would be replacing it at some point in time.
I gave up some space by having the external sub, but at least I stepped up from the factory 5-51/2 to a 10". Sounds really good though!

Provided your amp is still OK, and it is just the sub that needs replacing, you may be able to get away with just replacing the sub. I'm not 100% certain what exact issues you may or may not have with this, but it may be more difficult than you would expect to simply replace the sub.
The wiring on the factory stuff isn't especially 'friendly' for adapting after-market equipment, at least that has been my experience.

You can replace the sub, but first remove it and see what the specs are. Mine is a 8" DVC 1.3ohm 60watt per coil. The way i had to remove the sub was to remove the enclosure it was in and remove a screw that goes into the magnet, then remove the 8 or so screws in the front holding it in. If you do find something to replace it I would go with something as close to the specs as posible with a high sensitivity rating.
