Its funny you should ask that because the backup lights never worked on my truck since I bought it. The switch was bad on the old transmisison and the wiring was wrong on the wiring harness when I installed the aftermarket setup (factory defect, it would seem). I only figured it out this afternoon.
But more to the point, the backup switch is integrated into the MLPS on the side of the transmission, so it should still work.

They make a wiring harness that is designed specially for the TCS. It is a simplified version of the OEM harness that only takes signals from the VSS, MLPS and the FILP sensor. No connection to your break lights or tachometer (less things to go wrong). The main connector to the computer is a PC style 25 pin serial port. Cost:$150
You will have to do some minor wiring, but the VSS and MLPS will plug right in as they use OEM style connectors. If you order their wiring harness, make sure you measure the dimensions of your current harness to make sure they put enough length for each of the connectors, otherwise you could cannibalize your old harness to "stretch" anything if needed.
In theory, you could also wire your own port onto your OEM harness if you have the patience for it. All connectors are wired by hand and each prong shaps into place and can be pulled for rewiring as well. All the information that you would get if you bought the system is available for free on their website, including wiring diagrams, installation, setup and tuning instructions. I would read everything on their website before making any decision.
