Still running rough

My 93' E350 is still running rough. I changed the fuel filter and filled it with Diesel Kleen. I ran the truck and it got better but only when cold. As soon as the cold advance turns off it runs very rough. When I crack the lines all cylinders seem to change but some more that others. Also, when I crack the lines, I would swear that the fuel looks rusty. I have the original fuel lines on the truck as far as I know, they are painted grey. Could this be the problem? Rust in the lines? Any help would be apreciated.

If the IP or lines have rust in them, you would have problems.

The fuel system has very tight tolerances and many small passages.
No room for rust in any of them.

Are your return lines painted gray, too? If so, they, and/or the orings on the injector caps may be allowing air into the system, causing the run rough situation. This would be more noticeable after the cold advance kicks out, too. Is there smoke?

The return lines, caps, and o'rings are new except for the lines under the intake. I'll change those and see if there is a change. If I take the caps off to remove the injector, do I have to change the o'rings again? Also I need to replace the copper washers on a couple of injectors. I'll get this stuff going and report back. Thanks again.

No smoke is a good sign that there is nothing serious wrong. You don't have to replace the orings on the injector caps again if they're not damaged upon cap removal. Usually enough air to make it run rough would show up as smoke, as far as my experience has been. Even if there is a hiccup/miss, it will show up a second later as a puff of smoke at the tailpipe.

I have created a psuedo fuel tank from a clean, two liter, soda bottle that sits on the left fender in the engine compartment. Using this "tank" I have run a few quarts of 100% diesel additive (you said you Diesel Kleen in the filter and it helped) through the system. Maybe this is something to consider? Good luck.

If the O rings have been in there for very few miles you may be able to re use them, but it don't take many miles of hot fuel going through the return line for them to start getting hard which means they may not reseal after being distrubed.

Given the cost of the O rings, I would change them anyway while the injectors were out.
If you have recently replaced the return lines, you can skip that part.

I changed the copper washers on the 2 injectors that I cleaned up. It still runs rough at idle but runs like a bear when i give it some throttle going down the road. Now I notice that when I crack the line on the #1 cylinder, it doesn't spray fuel like the other lines, it just kind of trickles out. I also notice some fuel leaking from under the intake and running down past the oil pressure sender. I'm going to pull the line out and check for leaks. If their is nothing wrong with the line, does that mean the pump is shot? It only has about 20,000 miles on it. Could it be the pump that is leaking?

I would be more inclined to think the injector is leaking fuel after it should be closed.

If the injector is dribbling fuel past the pintle, the pressure is not going to build the same as it would if the pintle was sealed.

We are talking small amounts of fuel pumped into the injection lines at idle.

Whe you are running down the road, the injector is firing quicker and the IP is pushing more fuel into the line each time it fires.

Pull the injector back out, if the tip is wet it is leaking.

Given the price of new injectors, get a new one.

You might want to check the fuel line that goes from the filter to the IP the pressure rings on that line are rubber. the one on my truck was dried out and cracked. I dont know where to buy thows ruber fitting I made up a new line with transmisstion line and compression fittings.

ok, I watched the injector lines while running and I don't see any leaks at all.I checked the injector again and now it sprays fuel but doesn't really change the way the truck runs. I pulled out the injector and the tip wasn't wet but it was carboned up on one side of the tip and completely clean on the other. Does that mean it fires sometimes and not others and only from one side of the pintle? The other injectors that I pulled so far have had carbon on the entire tip. I'm going to get another one at the local international shop and see if that fixes the problem. I'll check the line from the filter to the pump as well.
