I'm new here and used the search function for a while prior to asking this question. First, I have a '04 F250 SD, 5.4 V8, 4x4 with 13,480 miles on it with an 8ft. Boss Plow. I've had it since brand new and no modifications have been made to the truck aside from Lights and Seats, All Stock hardware. No accidents...Thank God. I had to say all of that to assist with my question:
Here is my problem: Whenever I apply the Brakes @ all speeds...There is an annoying vibration in the front end. I feel it in the brake pedal and under the seat. To rule out things I had the rotors cut and put new pads on it and still this same annoying vibration noise. Any suggestion on what it is? THANKS IN ADVANCE
Did you cut the rotors and change the pads on all four corners or just the front? Even warped rotors/rotors with uneven deposits in the rear will cause vibrations.
Is it an annoying vibration 'noise' &/or vibration 'feel'? Is the vibration coming through the steering wheel too or only through the brake pedal & seat? After you had the rotors cut & new pads installed, did the problem go away for a while or not? After the rotors were cut and new pads, was there any difference in the problem? Either way, it still sounds like warped rotors to me. Even though I would disagree with this treatment, the warranty might not cover this since brakes can fall under a typical maintenance issue like tires and batteries. They say it has 'bumper to bumper warranty' but they litterally dont mean it.

ive had a similar thing happen to a truck due to pulling too large of a trailer. had to replace the whole brake system to fix it. front and rear. and i mean everything.

I only did the front. It did not appear that this was the problem from inspection anyway but, I did that just to rule out one of the possiblities. They were not warped and normal wear on the pads with around 50-705 left prior to changing anything. After doing this...Everything remained the same.
I have never had good luck with turning rotors (or Drums). I have never tried it on a SD because of the bad luck I had with the process prior to my first SD. What does the brake shop have to say? Did they know about the problem before you took it in?

Yes the Vibration can be felt through the sterring wheel as well as the pedal and seat. The problem continued with "No Change: after doing the brakes up front. Thanks for the response.

I actually took them off myself and took the rotors to a parts store to be cut and did not explain the problem with hope of fixing it to NO avail!
I had warped the rotors on my 04 in about 10k miles with no towing or hauling. Had them cut and the warped again. Sometimes the factory stuff just isn't good enough. Even cheap rotors out of the box can vibrate.
I have the same problem on my Trans Am. It's pretty widely known in the F-body world that the factory rotors suck. Funny thing is, a lot of guys buy a set of them on ebay for less than $200 and love them with no problems! Might just want to get a good set of aftermarket (i.e. not Ford) rotors. Most guys around here say powerslot rotors with hawk pads make a day and night difference.
