Yes, this is how Ford built them from the factory. There are only two lengths of FE rods; 6.54" and 6.488". The 6.54" was only used on the 332, 352, 360, and some FT's. The 6.488" rod was used on everything else.

The difference is the pistons. You'll want ones with an approximately 1.68" compression height. Look for 390 truck pistons.

Also the stock 410/428 flywheels are external balanced. You can either use external balance or have the crank neutral balanced with a few slugs of mallory metal. Maybe think about ARP rod bolts for your 390 rods if your doing more than a stock rebuild.

Now is a good time to look for a 428 crank. New forged steel stroker cranks are out (no 3.98 tho) and that's pushed the prices down a little on the Scat cast iron stuff. And that trickles down to the oem 428 cranks a bit cheaper now if you shop around. Flatlanders sells the Scat 3.98 428 cast crank for $579 new. Good used oem 428 cranks are $300-450 depending on the under grind.

What octane fuel will you be running? Race gas, pump gas, E85...?

Either Ross #99602, or Federal Mogul 381P. Although I dont like the .030" deck clearance the 381P gives with this combination, and Ross's pistons aren't free...

Really though, call up Barry at Survival Motorsports. I think he can get some good pistons for this combination.

I have another question for you guys to, i have the C8AE-H heads with the 14 bolt exhaust and a set of D2TE-A. I will be bringing the heads in soon to the machine shop and want to put in the CJ Valves what are the better heads that you guys would go with, and what size are the CJ Valves I thought there were 2.09/1.65? Thanks

Build the D2 heads..they have a larger port.... and yes 2.090/1.650 are CJ size! And I word go with the Edelbrock RPM intake..It seems to have a pretty good torque curve!

What? I thought the C8AE-H and D2TE ports were identical, the only difference between the two heads being hardened exhaust valve seats in the D2TE and later heads.

I'd say go with whichever heads need the least work. Look for warpage, excessively worn guides, etc.
