Yep, we use stencils, but not from that particular company. i've never seen a Rhino graphic. Reason: Their liner takes too long to set up so the product would just run. LINE-X dies in 4 seconds. We can make one-time-use stencils ourselves, but here's what the reusable stencils look like:
It can be done after the bedliner is applied. But, that means the dealer has to remask your entire truck, blah, blah, blah. So, the best time to do it is when the bedliner is originally installed.

Rhino Linings also offer almost unlimited color choices including Solar Max which is a colormatch liner that is as fade resistant as the truck's original paint.
In answer to RadarRick, my local dealers charge $480.00 for a Line-X liner in black. Any other color is $200.00 additional, and is painted on top of the Line-x. The explanation that I was given, is that the line-x colors will change with exposure to the sun, therefore they paint them so they don't change. Like you, I wanted a different color, the light beige to match my interior in my black truck. I thought it would make a nice contrast, but not if I am ever going to have the liner repaired. The installer said that it was extremely hard to match colors if the liner ever needed to be repaired . Looks like it will have to be black for me. Interestingly enough, when I went to look at the shop's work, there was a King Ranch in getting a liner, with the bed matching the upholstery. It did look nice, but I only want to do it once.

Check out Rhino Linings Solar Max product. The color is all the way through the liner, not just on top. Also, it isnt suppose to fade like the other peoples liners do in the sun. It is available in almost any color.
That's not exactly the way it goes with LINE-X. LINE-X uses pigmented resin that's close to the color of your truck. Then, Xtra is applied to get to the exact color. Xtra resists fading, migrates into the bedliner, is scratch resistant, is stain resistant, and maintains its gloss.
SolarMax is an aliphatic product that uses color injection. Aliphatic products are good, but there are some inherent problems with color injection systems both in formulation and getting to the exact color.
