A few months back the engine check light came on while the engine went through 30 seconds of running on 3 cylinders according to the dealer who pulled the code. He could tell me the engine was up to temp, what speed I was traveling,etc.
The dealer could not find the problem.
It runs great all the time except about 15 to 20 minutes in the first drive of the day. It will lose power and bogg down for about 45 seconds and then it's good to go.
Today it did it and it took longer for it to happen, the outside temp was lower. I stopped the engine and it started, but would stall right out, I sat for 1 minute, It started and ran fine the rest of the day.
Does anyone have a similar problem?
This problem was not happing often a few months back, but now it seems to be more regular.
Sounds like you could have a bad injector or two that are sticking when cold. The dealer needs to keep the truck overnight so that they can do a cold start test on the injectors. The symptoms are difficult to find when the motor is warm.

But the truck runs good for about 20 minutes.... Then has a problem for 1 minute and then good again.

Sounds like you have the classic symptoms, plus with the 03 you probably have the old injectors also, which tend to be more troublesome than the redesigned injectors.
I would definitely take it in to a good qualified & certified Ford 6.0 tech and let them run all the proper tests.
I took the truck to the Dealer for the second time.
They said I had a cracked "Y", or turbo pipe, not really sure what they called it. Then they changed the turbo, because it failed some test.
After this work they road tested the truck and the problem was still there.
They pulled codes and said the ICM, (injector contrlol module) was bad.
It seems fine so far.
I noticed a small motor running for 30 seconds when truck engine is turned off. Something to do with the new turbo.
No more diesel smell in the cab.
Another thing they did was a front end alignment. My front tires were wearing on inside egdes after the ball joint change at 35k. I don't think they really did an alignment after the ball joint change, but they claim they did. This time I noticed the bolts for the rack were turned.
All this work cost me a $109.00

I've seen similar a couple of times. What happens is that when the Y-pipe leaks on the drivers side, it will cook the FICM with hot exhaust gasses if you leave it for too long. As for running on 3 cylinders, I think that may have been a bit exagerated, as I have never been able to get one to run on less than 5... hah.
I had mine worked on a while ago and now have that buzzing noise after shutdown. Service rep couldn't tell me what it was, but something to do with injectors. Gotta love this forum. If you can't find an answer here, stop looking!

Your vehicle received revised engine control software to improve engine operation by cycling the fuel injectors every time the engine is shut off.
You will notice a soft buzzing sound from under the hood after the ignition key is turned off. This is expected. The cycling is very difficult to hear inside the vehicle but can be heard from the outside. The new software will not reduce engine life, fuel economy, or performance.
The injector cycling will last for 30 seconds after every engine shut down.

The newest flash cycles the "Spool Valves" on the injectors for up to 30 seconds after the engine is turned off. This is to remove any excess oil from around the spool valve to prevent "stiction" (sticking) of the spool valve on cold start up. No fuel is injected or let out of the injector in this process. This is a good change to the injector strategy and should extend the life of the injectors.
