The other day when I started my truck up and it sounded like it kept missing. I was thinking maybe because it was early in the morning so I let it warm up. When I finally pulled off it sounded like I had a flat tire but I didn't. After acccelerating it stopped and then did it again. Can anyone give me any insight on what could be causing missing or the vibration? I almost forgot to mention that about a month ago I had my ball joints replaced by the Ford dealership.

As of today, if I am sitting in traffic, the truck is cutting out. It will start back up. I do not have the manual, but a orange light came on near fuel gauge. I checked the oil and put in 2 qrts. Not sure what this light is. Iy is also putting when I go up a hill.
First, you need to tell us what light it is. Check page 10 in your owners manual. If you do not have a owners manual, you can download it for your truck:
Sounds like one or more of your Coil-On-Plugs pack is gone. That orange light is your check engine light. I'm sure it has detected a misfire.
It may not be the COP. It could be a bad injector(s), loose wires or a bad sensor somewhere. Go get the computer scanned for trouble codes and begin from there.
I took it to the Auto Parts store and connected the scanner to the computer. I got codes P0720 Output Speed Sensor circuit malfunction and P0309 Cylinder 9 misfire detected.
Replace the #9 COP. You should be able to get that at any reputable auto parts store. It is fairly easy to replace with basic hand tools. Get a new boot, too!
Replace that and then see if the Check Engine light and drivability problems go away. If not and the P0720 code still comes up, then I would suspect the Vehicle Speed Sensor on top of the rear differential. That, too, is easy and cheap to replace on your own.
