I did a search and could not find any members with this issue. It only happens when the truck is cold. When starting it takes a little longer to fire and seems slightly louder. After warming up I start to drive and there is a lot less power and it feels like it's missing. The problem will go away if I wait for it to warm up, turn it off for a few minutes and restart. If I turn it off and immediately restart the problem will remain. I assume this is because an electrical system is resetting. The check engine light has never come on while having this problem.
I occasionally tow and have had the check engine light come on a few times It usaully turns off after a few miles.
My truck is a 03 6.0 PSD, with 37,000 miles. The turbo was replaced at 36,000 miles and all flashes were done. I am running a Edge Juice programmer but the issue started before I installed it.
Keep in mind I live in a part of CA where it rarely gets below 40 degrees at night. So when I say cold start I mean the truck sat overnight.
The spool valves in your injectors are sticking when cold, also the engine has a cold start strategy and comes up to power when warm. What oil are you using?
there is a new reprogram that i posted in another thread, that cycles the injectors for 30 seconds after shut off to aid in draining oil out of the injector. it is tested to dramatically change power when cold. tsb 6-22-03
I have had the same problem in mine (see sig) and I expect to pick it up from the dealership any minute now. They took it overnight and diagnosed it in the morning. Said a glow plug module was bad and replaced under warranty. Kept it overnight again and it still did it although not as bad. Diagnosed it as two bad injectors. I will see how she runs when I pick her up and fire up in the morning. I will let you know.
Maxium 4x4, I understand that I will not have full power until the engine warms up but this is different. When the engine is missing it doesnt go away. I can drive it all day and it never comes to full power. Not unless I warm it up, turn it off, wait a few minutes and restart.
I installed the new flash on 2 trucks yesterday, both missed terribly on the cold start before the reflash. Both ran like brand new with the reflash that spools the injectors.
I had the same problem as you are desribing, but I bet it is even more noticable with a manual trans. like I have. I have this new flash now to, and it has had no affect on the issue you are describing. It still chugs and bucks on a cold start and belches some smoke. But now, when you shut the outfit off, it will sit there and make the click/click/ and brrrrrrr/ noise for 30 seconds. I havn't timed it yet, but it seems much longer to me. I can park, turn the key off, grab wallet, get out of pickup, walk to grocery story door, and it will finally stop. It is stupid. Just another futile attempt at ford grasping at straws.

Mine runs great now after the two new injectors (#2 and #5) and the Glow Plug module. Bummer about yours though. I would say it has to be something a flash would take care of. Dunno what your flash history is but I have had all of them done and had no problems with any of them.
