90 E4OD Thuds Into Gear

I have a 1990 Ford f150 with a E4OD transmission (I6). I have always had a problem shifting in and out of drive, reverse, etc... The problem is that it clunks (for lack of a better word) into the gear. The only time it does not do this is during a cold start on cold mornings when I put it into reverse. As soon as I switch to drive I get the same problem. I also have to point out that I do not have to push the brake in to take it out of park and into a gear. Even though I do use the brake, it still does the same thing. Great truck and a smooth shifter but this jolt is really getting to me.

I recently had my transmission rebuilt due to a non-related problem. I thought maybe the problem would be fixed with this, but it unfortunately was not. Any help would be greatly appreciated.
