Coolant Filter Assembly Modification
I added two additional brackets and 2 - 5/8" dia washers to the 3/8" dia support bolt and sleeve. The washers allowed the assembly to sit level and not contact any hose or intercooler duct.

You have the same set-up as I do (dieselsite) for the 6.0L motor. I prefer not to drill any other holes and have not had any rubbing problems to date. When changing the filter, I did have to bend the bracket slightly in order to get the filter out of the small space it fits into. The ball valves you have also are necessary as to reduce coolant spilling when changing.
Check out my gallery as I have posted pictures of use after only 6,000 miles and this was after flushing my system 5 times with distilled water before installing.

I can see from your pics that the plastic bracket that the filter bracket rests on is more vertical than mine. I had an issue with the entire assembly sitting at an angle and was rubbing the AC hose as well as the innercooler tube. I emailed Bob at Dieselsite and he indicated that my issue may be unique to me.. I don't know how that could be, as the '06's may have a different innercooler bracket that the coolant filter sits on.
Anyway, this worked out for me. It was only 4 holes for self-tapping #10 screws that I had to drill.. Now the assembly is solid and doesn't wobble.
