I need to remove my "F150 Custom" cowl emblem and the "Explorer" bedside emblem on my 77. How are those attached and how do I remove them without breaking them?

This is an art form in itself. I guarantee you will break the first one you try. Go to a junk yard and practice. The truck itself is as much a variable as your patience. Use a spackle knife, or two spackle knifes, to start. Move to a flat tip screwdriver only after you can pry at the stud/emblem connection itself. If it feels like its stuck, believe it, its stuck! Take your time. It may take an hour to get off but, it only takes a second to break it.
This raises a second question? How do you know exactly where to drill the new holes on a replacement fender? Can you still get the bushing inserts for the emblem?

Hmm, so there's no good way to get in behind it or a nifty tool for removing them.
If I were going to drill the holes in a replacement fender, I think it would be best to take a piece of paper or cardboard and lay it over the old fender to make a template. Then lay that over the new fender to see where the holes go. That would be my guess.

When I take them off a use a little pen screwdriver.
Insert it near the anchoring post and use a Twist-Pry action to lossen it.
Then do the next one > then the next one until it is loosened right up and >Remove.
Sometimes a use a putty knife.

Correct. That how I replaced one that was missing. You also might be able to access them from under the truck. Found one at the junk yard. They had small nuts that screwed on the stud. Don't try to pry these off or you'll break them.
