Reading the Codes
Can the motor codes be pulled up by any obd 2 code reader or do u have to get pulled by the dealer.. 03 f-450 6.0

You can read them with the Superchips Microtuner or Diablo programmers. There are other code readers out there as well. Don't need to go to the dealer to do it.

if there is any, some faults cause the light to come on others do not.

Yes, the SCMT will read codes at any time - check engine light or not. I believe the Predator will as well.

Yes--the Predator will, 'cause the EGR disconnect never causes a CEL and it causes 3 codes in my truck

but what about a regular obdII code reader will it also clear these codes?

i have the edge juice/attitude and i want to disconnect the egr but i am worried about the codes

You have to make sure the code reader is CAN capable these trucks are not exactly OBDII like the ford cars. I had to upgrade my code reader to be CAN capable to read my truck.
