I assembled my engine and found that most pistons (new from Navistar) come above the deck about 0.04 to 0.05", while the specs say they should not come over 0.03". The machine shop says I have to have the pistons shaved. The Navistar dealer says the rods got stretched and I need new ones.
Is it safe to shave the pistons?

I dont see any way that the rods could "stretch". are you sure you torqued the mains down, an untorqued main could give you that extra .01 inch.
I dont see why you couldnt shave them down. I have heard of guys doing it to stock pistons before to lower the compression for massive bost numbers, instead of just buying the low CP pistons.
did you have the crank repolished??? did you plastigauge the main and rod bearings ?
pistons could be shaved but i would find the bottom of the problem. shaving them will lower your compression ratio. leaves more room for more boost though........
