I have a 5.4L 03 F150. I just had a dynomax super turbo SI/DO installed. The guy used 2" pipes out the rear. He said that this would give more torque over the 2.5" pipes. Is this right or should I have 2.5" pipes installed.
He was talking about the better backpressure the 2" would give versus the 2.5". Contrary to popular belief, some backpressure is good. Im guessing that your engine is stock, so large diameter pipes arent needed. The question is what is the diameter the pipe in front of the muffler. Im betting that its about 2.5" which is fine. The pipes exiting from the muffler doesnt have any real bearing on performance.

No, backpressure is not good. Exhaust velocity is. Many people get backpressure and exhaust velocity mixed up.
Backpressure is a restriction and that is what you are trying to eliminate when you put on a free flowing exhaust system. Stuff a potato into your exhaust tip and see how well it runs. Now, with that said, 2'' pipe sounds too small. I'm not that familiar with the Mod motors but 2 1/4'' would probably do well.

With a larger pipe you will not lose torque but it will be moved up the RPM band. But, like I said, 2" pipe sounds a little small.
Also do I need and type of X pipe?
