OK, back to the beginning. The truck is running again but I've still got the KOEO codes of 558 (EGR) and 126 (MAP). I'll try to search down possible vacuum leaks but can't even figure out where the PCV hose is. Can anyone give me an idea of where it is on the throttle body or if it can't be seen but can be felt for?
Regarding the running. . . I'm pretty sure I blew up my muffler because, as it turns out, I was 180 degrees out of sync on the timing. I did a little more reading and learned that the timing marks will make two complete turns for every one firing cycle. Next time, check TDC and save a muffler.
Any advice on the codes I have from anyone would be helpful. . . Also, I'm wondering if the computer is just shot. Other than the codes I've just got a complete lack of power on acceleration.
PCV is in the Passenger side valve cover, at the rear and on the top, under the upper intake manifold

The PCV tube looks good and the valve "rattles". So I guess that's supossed to be ok?
I have a new MAP sensor on it (this is the 3rd one with no change) in codes or running.
I ran the KOER test and got the following codes and the battery light is now on:
412 (R) Idle speed system not controlling idle properly (generally idle too low) – ISC 126 (O,R,M) MAP or BARO sensor out of range – “>MAP 213 (R) Ignition SPOUT or SAW circuit open or shorted – Ignition Systems ...and... 225 (R) Knock sensor not tested (ignore if not pinging) – KS (NOTE: I don't have pinging.)
Any thoughts on this code combo along with the KOEO 558 EGR valve and 126 MAP or BARO?
Did you block off the EGR or not? Did you physically pull the PCV hose and inspect it? Do you have a SPOUT bung installed in the harness?
The IAC could be stuck. Pull it and inspect, then hit with 12V to see if it moves. Mine was seized on the 4.9...some carb cleaner fixed that SOB right up.

I did block off the EGR. I pulled out the PCV valve but didn’t completely pull the hose. I’ll do that. I think I have the spout connector plugged in but I’ll double check. I’ll also check the IAC. Do you hit it with voltage straight off the battery?

Yes, right off the battery. Pulled and let soak, let air dry. Hit with voltage and started to move finally. Kept repeating until was clean and my 4.9 would idle at 1200 before.
Also, check your brake booster grommet...mine was torched.

The PCV hose is good but I did shave a bit off the end to give the valve a better seat. The IAC is clean and moves with voltage off the battery. Ran the KOEO and I have code 558 active and 126. I solve checked and the spout connector was sitting in my dash so the last KOER codes were invalid. Reran the KOER with spout connected and the codes are now 412 and 225.
Still experiencing loss of power and my battery light is on; when I pulled the negative terminal while running the engine died so I’m assuming that light is correct and not a figment of the ECM’s imagination.
UPDATE: I got everything back together and things are much better though confusing. Everything's back together (including a new alternator) except the muffler. The truck is running as well as it has while I've owned it though it seems a bit sluggish to me (I don't really have a point of comparison since this is the best its been running). The only KOEO codes I'm getting now are 558 (I did the beer can delete so I'm not worried about this one) in active and 211: (M) Ignition PIP signal was erratic or missing. The 211 may be because I accidentally unplugged the TFI while turning the distributor while setting the timing. I want to delete this one to see if it shows back up again.
I have no codes in the KOER codes and I think the 412 went away because I finally got the timing right (it was too low) and the 225 maybe for the same reason?
What's confusing is; where did the 126 code go? Would the MAP sensor have an issue because of the alternator going bad?
