2005 - 2008 engine swap problems

Hey guys Im new to the forum but no stranger to ford trucks. Anyway I have a question I'm hoping you can help me with. The 5.4engine in my 05 f150 went out and I swapped it with another 5.4 from a 08 f150. I have swapped all the accessories from my engine to the the 08 engine. For some reason it is running rough like it might need to be tuned or something but it ran great in the 08 body. Thanks in advance

The wiring harness for the 2005 should have remained on the donor engine----did that happen? Any DTC's showing on the PCM?

what is the engine build date on the 08 ? 5.4 3v engines built after 10/07 will have updated heads and VCT, this was due to the spark plugs breaking off during removal. a visual would be brown COP boots vice black. They use a SP509 plug.
