My battery tray on a 59 F100 is getting pretty bad. Looking for a replacement online, I haven’t been able to find anything that looks like mine. The holes and blind nuts in the firewall exactly match this bracket. So what’s going on?

I don't believe anyone is reproducing them. Your best bet is scrap yards. They were the same tray in 59' up thru F600. Sometimes those bigger trucks sat around more than pickups did so some of their parts are in better shape.

1959 F100-F600, B500/B750 & some F700-F1100: C0TZ-10732-A
1960 F100-F600, B500/B750, & some F700-F1100 (55 & 70 AH batteries): C0TZ-10732-A
I believe the 57-58 battery trays will also fit your cab and if memory serves me correctly the 55 AH battery is a Group 29 while the 70 AH battery is a group 27. The 27 is still a very popular battery size (I think a group 24, while smaller, is interchangeable). The group 29 is a little more difficult to get but they are still popular with forklifts so you can usually find them at NAPA or any well-stocked battery store.
You can purchase the tray itself. It's part # C2SZ-10764-A Dennis Carpenter reproduces them. You can drill out the 3 spot welds on each side support and weld this tray in place. Lines up just like factory.
