I have a black 1998 Expy with chips on the hood and the tail gate. These chips are filled with built up wax and it stands out like a sore thumb. The wax is settled in and I cant seem to get rid of the white residue buildup in the chips. Any suggestions?

Stick with a toothpick. ESPECIALLY on a black paint job. If you go astray with the toothbrush you may scratch around the chip and make it more visible.
If I use a tooth brush to take the wax out, then I wont have the protection??? I do have a wax that has a black dye in it, I'm wondering if I should just use that? I'm very picky about wax products, But I'm wondering what I should do about these chips....

Fix the chips with touch-up paint available from your local ford stealership. Carefully mask around the affected area and dab a couple coats of touch-up in the chip. The key is to get the touch-up level as high as the existing paint. Let it dry a couple days, polish and wax.
try some of the color matching wax--get a color close to the vehicle color and it may blend better than the typical wax that tends to dry white in cracks or chips. I have found it reduces but not necessairily eliminates the problem.
