Have you put the truck on a live monitor yet? I have heard loud knocks from injector pulses being too far advanced.
I had a 12.7 Detroit that sounded like someone hitting it with a hammer. ECM coolant temp sensor had the engine thinking it was below freezing all the time, advancing the timing way too much.
